It comes shortly after Prince William hailed "extraordinary" Philip - saying his children will miss their "mischievous" great-grandfather.
Harry, 36, was seen getting off a British Airways flight from Los Angeles that arrived at Heathrow at 1.15pm on Sunday.
He is stating at Frogmore Cottage in Windsor, the home he once shared with Meghan, 39, who has remained in California.
Sources close to the couple said the Duchess wanted to join her husband but was advised against travelling by her doctor as she is heavily pregnant with their second child.

Harry today paid tribute to his grandfather's seven decades of service after jetting in from the US.
In a statement, he said: "Meghan, Archie and I (as well as your future great-granddaughter) will always hold a special place for you in our hearts."
Harry is staying at Frogmore “where is following COVID-19 protocols”, a spokesman for the Sussexes said.
It marks Prince Harry's first visit to the UK since March - and comes as the Royal Family ordered a truce over the contents of his explosive Oprah Winfrey interview to focus on honouring Prince Philip.
In his heartfelt tribute to the Duke of Edinburgh, Harry said Philip was "cheeky 'til the end" and "master of the barbecue".
And he praised him for being being a "rock" to his grandmother the Queen.
In the statement released today, Harry said: "My grandfather was a man of service, honour and great humour.
"He was authentically himself, with a seriously sharp wit, and could hold the attention of any room due to his charm - and also because you never knew what he might say next.
"He will be remembered as the longest reigning consort to the Monarch, a decorated serviceman, a Prince and a Duke.
"But to me, like many of you who have lost a loved one or grandparent over the pain of this past year, he was my grandpa: master of the barbecue, legend of banter, and cheeky right 'til the end.
"He has been a rock for Her Majesty The Queen with unparalleled devotion, by her side for 73 years of marriage, and while I could go on, I know that right now he would say to all of us, beer in hand, 'Oh do get on with it!'
"So, on that note, Grandpa, thank you for your service, your dedication to Granny, and for always being yourself.

"You will be sorely missed, but always remembered - by the nation and the world."
Harry's statement was signed off with the motto from The Royal Marines - Per Mare, Per Terram.
Harry took over the role of Captain of the Marines from the Queen in 2017, succeeding Prince Philip, who had held the post for 64 years.
He served in Afghanistan for the British Army, while Philip was a Royal Navy veteran who served in the Second World War.
But Harry was stripped of his Marines title after stepping down as a senior royal.
Earlier, The Duke of Cambridge shared a sweet photograph of his son George with Prince Philip - snapped by Kate Middleton - thanking his grandfather for his "infectious sense of adventure".
In the emotional statement, William, 38, said he was thankful for Philip guiding him "good times and the hardest days".
He added: "I know he would want us to get on with the job."
Wills said: “My grandfather’s century of life was defined by service – to his country and Commonwealth, to his wife and Queen, and to our family.
"I feel lucky to have not just had his example to guide me, but his enduring presence well into my own adult life – both through good times and the hardest days.
"I will always be grateful that my wife had so many years to get to know my grandfather and for the kindness he showed her.
This week is the first time Hary has seen his family face-to-face since he moved to the US with Meghan and Archie in March last year.
He will spend time in quarantine at Frogmore, and can leave after day five if he provides a negative test.
